Allemand Donkey Kong wurde vom bösartigen Kremlingsboss Kaptain K. Rool entführt. Sein bester Freund Diddy Kong und die nette Affendame Dixie Kong machen sich sofort auf den Weg, um Donkey aus den Fängen von K. Rool zu befreien. Als sie ihre Reise beginnen, finden sie einen Brief von K. Rool mit folgendem Inhalt:

Diddy und Dixie müssen sich auf ihrem Weg gegen unzählige Kremlings behaupten und am Ende Kaptain K. Rool selbst besiegen, um Donkey Kong zu retten. Dabei werden sie von Cranky Kong, Funky Kong und Wrinkly Kong unterstützt.

Anglais Donkey Kong has been kong-napped by the nasty K.Rool and the Kremlings, and it is up to Diddy Kong and his girl-friend Dixie Kong to save him.

All the familiar enemies and helpful friends return, along with some new characters, including the wise Wrinkly Kong who will teach you some important lessons in gameplay. Again the emphasis is on banana collecting, where as every 100 bananas makes one extra life. Apart from beating K. Rool and rescuing Donkey Kong, there are extra missions that can be completed. Collect enough K. Rool Krem Coins to open up the routes to the Lost World, while every level has a hidden Hero Coin to collect.

Proprio in quel momento DK si stava rilassando, quando un aereo chiamato Flying Krock si avvicina all'isola. Il capitano K. Rool invia i Kremlings sull'isola e rapisce Donkey Kong. Lo libererà solo se la famiglia Kong gli consegnerà la conserva di banane di Donkey Kong.
Poi, Diddy e la sua ragazza Dixie, trovano un biglietto che attesta il rapimento di Donkey Kong da parte di Capitan K. Rool sul ponte di una nave pirata, i due partono insieme per l'Isola dei Coccodrilli per salvarlo, ma per farlo Diddy e Dixie devono attraversare una serie di luoghi dell'isola. Durante il viaggio, Diddy e Dixie vengono aiutati da una serie di animali per salvare Donkey Kong e sconfiggere K. Rool.

Logo depois DK estava relaxando, quando uma aeronave chamada Flying Krock se aproxima da ilha. O Capitão K. Rool envia os Kremlings para a ilha e sequestra Donkey Kong. Ele só irá libertá-lo se a família Kong entregar a reserva de bananas de Donkey Kong para ele.
Então, Diddy e sua namorada Dixie, encontram uma nota afirmando o sequestro de Donkey Kong por Capitão K. Rool no convés de um navio pirata, os dois partem juntos para a Crocodile Isle para resgatá-lo, mas para isso Diddy e Dixie precisam atravessar uma série de lugares da ilha. Durante a jornada, Diddy e Dixie são ajudados por uma variedade de animais para salvar Donkey Kong e derrotar K. Rool.
